I am still figuring out how the saves work. I am playing the game through for the first time. I exited the game to the main menu and accidentally started a previous case from the case report section. Will this over-write my current progress? I exited out of the previous section right afterwards.

No, this will not overwrite your story-mode files. This will save as an additional file with the phrase (replay) next to the case name.
